What I mean is. Lets say you have a bill scheduled for the 15th of each month. For some reason, you don't pay the bill until the 25th with the bill being due on the 1st. If you don't manually go back and change the date to the 25th, CheckBook Pro will enter in the register the 15th. If on the second, the company calls you and you look your register, you will swear you paid the bill a couple of weeks ago, in reality it probably is just still in the mail.

Probably the best way to deal with that sort of situation is to wait until a bill is actually paid to commit the corresponding Scheduled Entry. Then, just after you Commit, you'll know to change the Date to the appropriate one. Or, you could change the Schedule to the later date so everything shows up later—this might work particularly well in your case because even early mailed-in bill payments wouldn't actually come out of your Account until later.
