We learned this morning that a bug in macOS 11.5 can cause data loss for the few users out there who keep their CheckBook document on a FAT16 or FAT32 volume, or users who try to create a backup or move their document to a FAT16 or FAT32 volume. Our workaround for this issue is now available in CheckBook and CheckBook Pro 2.6.21. Please let us know if you need anything after the update!

Its release notes don't mention it, but the macOS 11.6 update resolved the underlying issue with FAT and ExFAT volumes that caused data loss in a wide range of applications, including many of Apple's, on macOS 11.5.x. If you use a thumb drive or external drive with macOS 11 Big Sur, make sure you have macOS 11.6 installed to prevent data loss.
