I've scanned quite a few posts in the Forum but haven't found my concern.

Is the new version, is the Deposit Entry/Split pane going to accommodate paycheck gross pay: payroll deductions and enter the corrected monetary amount in the 'Amount' column?

Or am I missing something now and just haven't figured out how to deal with this type of entry?

Payroll deductions will work correctly in CheckBook 2.0 because the redesigned Splits will allow both positive and negative line item amounts in any kind of Entry. You'll also be able to enter an unlimited number of line items and Account Summaries will subtotal and report on Split line items.
